SWISS-MODEL is a fully automated web based protein structure homology-modeling expert system. The SWISS-MODEL Workspace is a web-based integrated service which assists and guides the user in building protein homology models at different levels of complexity.

What to do when BLAST fails to identify a template? Homology modeling is for those targets which have homologous proteins with known structure (usually/maybe of same family), while protein threading is for those targets with only fold-level homology found. In other words, homology modeling is for "easier" targets and protein threading is for "harder" targets. Homology modelling is a type of template based modelling with a template that is homologous to the target protein. As mentioned before, homology modelling works well, because structure is more conserved than sequence ( Bajaj and Blundell, 1984 ; see Fig. 2 ).Typically, we will use a sequence-based homology detection method, such as BLAST, to search for homologous protein sequences in the full PDB dataset. There are two ways of doing homology modelling: You can either try to use a fully automatic procedure with SWISS-MODEL (the so called " First Approach Mode "), either use a manually optimised sequence alignment and use the so called " Project Mode ". You can do protein homology modelling using Modeller.

A personal working environment is provided for each user where several modelling projects can be carried out in parallel. Homology modeling is then a structure prediction method - worth noting, not exclusively for proteins - that exploits the robustness of protein structure to changes in primary sequence. When protein crystallography became routine in the 1980s, researchers started analyzing and comparing high-resolution structures. Imagine that we want to know the structure of sequence A (150 amino acids long,). We compare sequence A to all the sequences of known structures stored in the PDB (using, for example, BLAST), and luckily find a sequence B (300 amino acids long) containing a region of 150 amino acids that match sequence A with 50% identical residues.

In that article, we discussed the three basic methods involved in protein structure prediction: Homology modeling, ab-initio, and threading. is a fully automated protein structure homology-modelling server, accessible via the Expasy web server, or from the program DeepView (Swiss Pdb-Viewer). The purpose of this server is to make protein modelling accessible to all life science researchers worldwide.

The modeling of the three dimensional structure of the protein was performed by three homology modeling programs, Geno 3D (Combet et al., 2002), Swissmodel (Arnold et al., 2006) and Modeller (Sali and Blundelll, 1993). Homology modelling, also known as comparative modelling of protein, refers to constructing an atomic-resolution model of the "target" protein from its amino MODELLER is used for homology or comparative modeling of protein three-dimensional structures (1,2). The user provides an alignment of a sequence to be modeled with known related structures and MODELLER automatically calculates a model containing all non-hydrogen atoms.

Predicts the three-dimensional structure of a given protein sequence (target) based on an alignment to one or more known protein structures (templates). If similarity between the target sequence and the template sequence is detected, structural similarity can be assumed. Hi all, I have a question for those with industry experience.
